Yes you can. Just select the Add directory... entry of the project menu or the 
project browser context menu and check the recursive checkbox.

I'll think about that. Please note, that eric 4.1 will factor these out as a 
plugin.

That is done by intention. The shell is the i/o interface to the debugger 
backend.
